How is there one Master Sword locked away in the temple of time and another one in the hands of the Link wielding the Four Sword? My theory is that the doors of the Realm of Memories lead to the future and allow the Hero of Light to step into these points in time.

I think that, after the Hero of Hyrule left for Holodrum and Labrynna, the Hero of Light came through the door leading to the Hyrule from a Link to the Past and took the Master Sword with them back to the past. This also explains something strange about Wind Waker's Master Sword. In Wind Waker you recieve the Master Sword after going to the, now flooded, Kingdom of Hyrule but there's something off about this particular "blade of evil's bane". Wind Waker's Master Sword is visibly different from any other international of the weapon, sporting a much larger blade, but it's also in a strange place, in the "Hyrule Historia" it's said that Zelda placed the Master Sword back into the Temple of Time, so why is it hidden underneath Hyrule Castle? It's the stolen Master Sword!
